The airport shared its facilities with the Spanish Air Force's Academia General del Aire (General Air Force Academy), making it one of Spain's notable dual-use aerodrome installations. Civilian scheduled operations at San Javier were progressively wound down following the opening of the Región de Murcia International Airport (LEMI) at Corvera in January 2019, which was built to replace it as the region's main commercial airport.
Following the transfer of commercial traffic to Corvera, San Javier reverted primarily to military aviation use, though limited general aviation activity continued. The airport played a significant role in regional tourism for several decades, handling charter and low-cost carriers serving holiday destinations along the Murcia coast.
